There is only one designated anchorage in San Juan and it's in the San Antonio Channel just before the 2 marinas and the bridge.  It is fairly deep at 36 feet and very calm except for some boat wakes. Our Delta anchor held well in mud. There are several liveaboard local boats in the anchorage so you will most likely anchor outside of them. Cruise ships dock here on the starboard side of the channel and barges on the port side but there is still room to anchor. Ashore at the San Juan Bay Marina, you can dock your dinghy for a hefty fee ($10/day), there is wifi, showers, coin-op laundry, water, trash disposal and the marina office can assist with info for clearance & local info/maps. We ended up  locking our dinghy to the starboard side of the channel wall in the anchorage where there are rings and some wooden rubrails and walking in to the city from there. Because the small plane airport is right next to the anchorage, you'll have plenty of chances to watch take-offs & landings and it can be noisy so you'll have the full city feel.  Old San Juan is a fair walk but doable, or take a cab. There is a full size Pueblo grocery store within walking distance and a couple of restaurants nearby. Sizzler restaurant at the marina. This is a nice city to visit, especially the old part where there is tons of history and a two lovely forts that are well worth seeing.
